There are a lot of anime download sites out there. Here are the few that i think is the best of the lot.

TORRENT SITES

Torrents are still the best way to download anime.You can download anime from all common torrent sites like
torrentz.com
demonoid.com
However there are some sites that are dedicated to anime like
nyaatorrents.org
Other than these torrent sites you can also directly download anime torrents from the subbers homepage like
horriblesubs.org
Horriblesubs release Naruto,Bleach,etc.

DIRECT DOWNLOAD SITES

1. Anime-access: Anime-access.com (formerly Bleachexile.com) gives direct download links for downloading almost all of anime series. Users can upload anime to the site too.Rather than depending on filesharing sites like rapidshare they use their own server.
2. Animea: Animea.net gives rapidshare and megaupload links for downloading anime.But you may not find all the anime that you are looking for.
3. Cyber12: Cyber12.com also gives download links from megaupload , mediafire etc.Its good for downloading ongoing anime series.Its also perfect for those who are concerned about filesize as they provide 50 mB version of the episodes too. Many links are in mediafire.com which is the best of the file sharing sites as they give unlimited simultaneous free downloads.
4. Animefreak:Animefreak.tv is not a direct download site, but rather they provide free anime streaming. You can also download the flv files using flashgot for firefox. Its a good site for watching anime as the site is updated frequently so you get the latest episodes on time.
5. Realitylapse: Realitylapse.com will give free download of the rmvb version of anime episodes. They are small in size but with decent quality. However you may not get all the anime
